2009 Dance Your PhD Entry - Tara S. Baney

Examining the behavior of RluA and TruB towards tRNA containing 2′-deoxy-2′-fluorouridine or 2′-deoxyuridine, Interpretation via Viennese Waltz, Tara S. Baney, Graduate Student (RNA mimic), and Michael Graham, dance partner (enzyme). Basic premise, pseudouridine synthases are thought to isomerize uridine to pseudourdine via the acylal or Michael mechanim (shown at the beginning of the video). Both mechanisms incorporate the following concepts, which I try to show in the Viennese Waltz: nucleophilic addition, either to the ribose (acylal), or the pyrimidine ring (Michael); glycosidic bond cleavage allowing the uridine to rotate 180 degrees without leaving the pocket of the enzyme (Michael my dance partner allowing me to leave his frame but not his environment until the end of our sequence - the explosions, change of places, and twinkle indicate a reaction); we continue on the dance floor, interpreting the enzyme's critical Asp (my dance partner), ensuring that the C5 of the uridine is positioned by the C1' in order for elimination of Asp and deprotonation of the hydrogen to acquire pseudouridine. Overall, we stay intact via our "molecules" but I am altered in his presence (isomerization). Both mechanisms, as shown, flow against the line of dance, so we decided to flow with left turns only, against the line of dance. To differentiate between the acylal and Michael mechanism, we decided to show two types of separation. The first as the explosion described above, which could follow SN1 or SN2 of the acylal, since we could add more explosions or change of places, or we could have exploded/separated/changed places to mimic a concerted reaction. The latter sequence of a more "mild" separation via the hand-to-hand, back to back turn, can mimic the Michael mechanism. The length of the connection can be interpreted to the tRNA modification tested. For example, if F is on the C5 position of the uridine, no separation would occur if an adduct is the interpretation. My tRNA modified substrates do not create adducts; therefore, we separated in the dance. A product can only be differentiated if seen in HPLC or LC/MS. I arranged myself differently with my partner/enzyme, and did not change into anything new, so my partner danced with me and only "isomerized" me, he did not alter. This is most appropriate for the flow of the Viennese Waltz, and for keeping left turns.

Teaching Humbug to Clean Up, Part 2

This is raw, uncut video of a clicker training session I did this morning with my seven-year-old Boston Terrier, Humbug. There is nothing glossy about this video. I chose to leave it as-is: bare-naked training, mistakes and all. In this fast-paced world where magic pills and Hollywood endings are not just hoped for but expected, I think it is important to show that there need be no mystique to training a dog. All it takes is a basic understanding of learning theory and simple behavior modification techniques, plus a little creativity, patience, and trust. Humbug has been the subject of blog posts before, but this is the first time many of you may have seen the little guy in action. Quite a smarty, isn't he? I hope you enjoy viewing this video! Morbid Moth Meals: Variation at Work

National Geographic News recently stated that a species of Russian moth with a thirst for human blood demonstrates evolution at work.1 The moth, Calyptra thalictri, was filmed boring into a researchers thumb, evidently to draw a blood meal. Entomologist Jennifer Zaspel at the University of Florida in Gainesville told National Geographic, We see a progression from nectar feeding and licking or lapping at fruit juices to different kinds of piercing behaviors of fruits and then finally culminating in this skin piercing and blood-feeding. However, it seems unlikely that this is a fruit-eating moth evolving blood-feeding behavior,1 since blood-sucking moths are not new.2 A different species of Calyptra in Malaysia can puncture the skin of a tapir, a three-toed animal that resembles a swine. The mouthparts of the moth are so designed that they can be used to obtain nourishment from either fruit juices or blood. Zaspel speculated that this represents something different, something new. But there are no new structures or new biological information—just a new source of food. This phenomenon does not explain the origin of the mouth structures that moths use to eat, it just indicates a change in feeding habits. Rather than demonstrating descent-with-modification (macroevolution), the moth behavior more likely involves a preferential shift from one food source to another within the same species of animal. Such a shift makes sense within the biblical creation model, which holds that even the animal world has been affected by the universal curse placed on creation because of mans sin.3 From a creation perspective, the moth mouthparts were originally designed to pierce fruit. A switch to a blood diet doesnt demonstrate macroevolution, but instead an originally good design now misplaced and redirected due to environmental forces. There are moths that use their proboscis to drink tears from bantengs (in Thailand) and other species that feed from the tears of birds. Likewise, the hook-and-barb-lined tongues of Calyptra thalictri can be used to feed on blood as well as fruit. Skeptics of neo-Darwinism ask for real evidence for Lepidoptera evolution—perhaps a transitional mouthpart from the ordinary curled moth proboscis to the hook-and-barb-tongues of the vampire moth.
